I use commands like:  
 
F:\Data\Zenworks\rootcert\certmgr.exe -add -all
F:\Data\Zenworks\rootcert\unity.der -s -r localMachine root
 
I think I got it out of some windows xp toolkit and it looks like it
comes with the .NET framework tools as well.
